Well it depends on so many things. We all work differently. If you're self publishing, think about what size would work best for you to print at, for instance. When working for a publisher we often have set templates, but when you're working indedpendently you get to choose what works best for you ^_^
DPI - you want 300 or higher. I work at 600dpi and I ink at print size in manga studio. but, if you prefer inking on paper before scanning and resizing, you may be better drawing and inking larger than print size and scaling down for tone work, as you say. A common choice is to work at A4 for an A5 print out. (UK paper sizes)
But yeah, for the basics: work at 300 dpi or higher. for digital inks you can ink at print size, but for manuals, you're better inking at larger size and then scaling down for print. ^_^
